question:
what are the advantages of using a manual factory ecu compared to an auto ecu? is it worth spending extra to get a manual ecu?

The auto ECU versions will retard timing when it thinks it's changing gear, lowering power output ever so slightly.
M/T versions don't do this.
(Based on 1JZ-GTE ECU knowledge)

I've heard this said as well, but the ECU will never think it's changing gears when there's no auto transmission present. 
Some say the manual ECU is better, but I've yet to see a back-to-back comparison so I don't know if it's true or what the difference actually is.

Apart from the obvious problem of some ECU's going into limp home mode without the auto present. Take the example of Draven's car, ran fine with the manual ECU but ran limp home mode with the other.

still went hard though.
I think it ran supper rich too though.... like they run rich in the first place but more so.

Draven, (or anyone for that matter)
Anyone had experience converting from an auto to manual ?
I'm about to do it, and would appreciate some help on specifics of running without Auto Trans ECU

Norbie,
Can you please provide some help in dispensing with the A340E and transplanting the W58, in terms of disabling the Auto Trans computer, specifically avoiding the 'limp home' mode scenario ?
As a mechanical person, I'd love nothing more than the correct response of ".... just cut the loom and throw the computer away.."

The Aristo doesn't have a separate computer for the auto; it's integrated into the engine ECU. I simply disconnected the plugs on the auto trans, unbolted it and replaced it with a W58. I was expecting problems with this approach, but everything ran perfectly without a hitch! I had the W58 speed sensor connected to the computer for a while, but I have since removed that with no ill effects.
Note that there are vast differences in the electronics between different cars with JZ engines, so the above may not apply to anything other than a JZS147 Aristo.

make sure the transmission selector is set to park when youre doing the conversion (if using the auto ecu) or the car wont start when youve finished and you'll be scratching your head trying to work out why.
