Intercooler flooded?

quick question:
During the heavy rain last week, i took the car out toward bathurst in HEAAVY rain and when i reached there 2/1/2 hours later, it started to sound as if it was running on 3 cylinders, and it definately felt like it as well, no boost, splattering like it couldn't get fuel, sounded like a boxer motor
After frustration set in from checking EVERYTHING, i drove it home and it would not boost/couldn't go over 3000rpm without it jerking/choking. Then about 1 hour from home, it decided to get better and i was boosting again - and the rain wasn't too heavy at that point.
I'm lead to believe that water got into the spark plug holes and interfered with the contact of the 1st cylinder resulting in the 3 cylinder sound.
I took the car out twice on the weekend, and each time (on cold start) it would do the same thing - it was not until a good 45 mins into the drive where it started to boost/run properly.
Could the front mount be flooded with too much water resulting in water in the system?
Or is water in the spark plug holes a good guess?
