A manual conversion will generally have no effect to the ecu. Out of the 20 or 1G harnesses I've done, only 1 caused a problem without a speed signal. This was simply fixed by placing a single wire read-switch type pick-up on the trans tunnel and a magnet on the tailshaft. If you can pick-up a manual ecu though, you will notice a performance gain as the manual ecu's are mapped differently.
As for the speed cut, this operates off the primary speed input. If you don't need the speed signal in the first place then you won't have the speed cut problem.
