yes,the wrong tailshaft can cause you problems. when you go over bumps,you can damage the gearbox,as well as the shaft itself.
you're putting excessive loads on everything involved.

the length difference is more like 15mm btw,not 6.

either get the rear half of the tailshaft shortened by a specialist,or find an appropriate shaft from another toyota.
I've been told the T18 rear section is suitable.
