I just wonder if they are resin deposits? Resin will cause really nasty vibrations under braking as it has a rather different coefficient of friction to the steel rotor.
Some pads are worse than others (EBC green and slotted rotors are notorious for leaving resin), but it can also happen if you haven't bedded the pads in properly when they were first fitted. Machine the rotors, fit a different brand of pads, bed them in properly and try again.
If the rotors are truly getting hot such that you are 'burning' metal, I'd expect some blueing around the burn spots (which I can't see). Also it suggests the rotors are getting up to high temperature quickly. This should cause the rotors to warp. It might pay to check the rotors for runout with a dial indicator. If your brand new rotors are warped, then I'd check out the braking system.
