Your thermostat shouldn't make any difference.

If your exhaust sensor is crook or has a bad connection, then your idle and cruise mixtures will be going up and down. If itreads too much oxygen in your exhaust it will richen the mixture and when the engine is cold, it will cut out because it will already be running rich. If it reads too little oxygen, it will lean out the mixture which usually results in engine speeding up.

My advice is to look at the sensor outputs from your microtech and have a look at what is causing the problem then fix it.
