best way to lower the cost is to do it yourself

there is NO WAY you will get it done for $5k including the front cut paying someone else to do it. hell, $5k would be a cheap conversion if you did all the work.

some of the costs:
engine mounts: $250 (JAZE off these forums can get you in contact with the guy who makes them)
plumbing for intercooler: $150 (conservative)
exhaust: $1000 minimum (for 3" with a cheap muffler and cheap cat)
Chaser front-bulge oil sump - about $350, if you can find anyone who has one! (the soarer one wont fit the supra)
then the labour charges. They'll have to pull out your old engine and gearbox. put in the new engine. install new clutch, starter, gearbox. wire up your ecu. this is the expensive bit

you'll also need a 2jz-ge starter motor, and a w58 gearbox (found on the 2jz-ge, 7m-ge, and on some mk2 supras). the w58 will come with a clutch not made for 300+hp, so you'll need a new clutch.

on the plus side, the ma61 (your supra) wont need new brakes, the diff will also hold up nicely, and the fuel pump is good enough.
you can also sell the manual gearbox it comes with for $700+

dont get me wrong, it's worth every penny and will turn your supra into a wrx/skyline/180/HSV/XR6 turbo killing monster... but if you're paying someone else to do it, expect the cost to be closer to $10k than $5k
