you must have a serious short somewhere? if you've smoked those two large wires, then something was pulling a serious amount of un-fused current thru them?

might pay to get (or quickly make up) a continuity tester and check that the important circuits are still functioning.

and get out a multimeter and chck that none of your 12V rails (e.g .ign power, accessories, start, etc) are showing zero ohms to earth?

oh, check your earths too (from the battery outwards) - as they're the most common form of electrical fault.
