Most printers have indesign now as the industry is becomming more and more computer based and as quark prices are too high for what it offers, many other programs are becomming the industry benchmark.
About the bleed, usually 3-4mm is sufficient, but i would have a talk to your printer just incase they need it to be more. A guilletinist (spelling?) will be cropping the job anyway so the more bleed the better i suppose.
As for the paper, If u want the cover i would use a gloss stock as it will add an extra dimension to your artwork. The GSm will be your biggest concern and it all depends on $$$ plus how u want it to look/feel. I would suggest somewhere between 100-200 gsm for the cover as it will give it the look and feel that it is a quality book etc. IMHO neway.
