There is no problem using the standard ecu without the auto or speed inputs. A manual ecu is better though as it is mapped slightly differently and will give better performance when matched to the manual box over the auto ecu. You can still run a single turbo with the factory ecu provided you don't reach the limits of the AFM or injectors.
