spigot bearing in centre of flywheel? tho - it should be noisy at all times if stuffed
if it's only two gears, then could be:
synchros for those gears
needle-roller bearings for layshaft in gearbox flogged out at 1-2 end
does this happen as the clutch is slipping (while clutch pedal is moving from disengaged to engaged) or after is in gear and under power?
clutch would only be culprit if it's while it's slipping -if its fully engaged, alook elsewhere.
also, have you done a slippage test on the clutch, find a steep hill and drive up it 1st second and low revs then floor it, if slipping engine will overspeed compared to actual accelaration.
have you gone lo-tech with this? get under car and look for new scars/scratching on/near exhaust pipe - particularly near the gearbox - i once thought my engine had developed vibration problem (e.g. clutch/flywheel rooted or loose) turned out to be exhaust vibrating on end of bellhousing - was not obvious from looking thru engine bay, but from undeneath was visible
