yep i've had that problem before too, but in a 70's celica with a stuck ignition barrel.. 
Your problem, at a guess, is maybe caused by your bypassed cut off relay... What have you connected the trigger wire to?
You can start a continious loop, which only needs to be set off to stay on.
Say the relay is open, (off), then you turn on the igniton, which clicks on (closes) that relay. The power then flows through the relay. If your relay can also be triggered by it's own output, then you have the problem you descirbe.
Or putting it another way:
Ignition is turned on, and turns on relay. Relay powers itself on, ignition turns off, relay continues to power itself on.
Solution, find where the relay is powering itself and kill it..
Oh just read that you by passed the fuel cut, if so, do you mean the relay? If you have, by putting 12V into it, once the ECU turbs on, and then turns on the fuel pump, the fuel pump + is connected to the main ECU +. Power in a simplistic way will flow backwards through that and contune to power the ECU after the ignition is switched offe... (possibly)
Other thing is it could just be a stuck relay!
