One thing to check is that the coolant temp sensor is connected properly, as having an open circuit here will cause the ECU to think that the coolant temp is really low, and will compensate with significantly more fuel.

I wouldnt expect that it would run really rough with just that though, have you checked the fuel pressure? Having a blocked return line can cause 100psi + fuel pressure, which will make it overfuel heaps.
