3T-GTEU question re. exh manifold - Turbo flange porting (PICS)

Ok my mate has a 3T-GTEU in his KE20, and just today i took off the exhaust manifold because there was an exhaust leak which caused the turbo build almost no boost. I found the leak to be a blown turbo flange gasket (almost the entire side that faces the block was missing!), and of course removed the exhaust manifold from the car.
When compared to a spare turbo manifold for the 3T-GTEU we noticed a big difference compared to the one that came off the car.... its been ported at the flange.
The car is still running the stock CT20 turbo, which hasn't been extrude honed or whatever (still has a 2" exhaust housing inlet). Is this bad? When you look at the pics below, you can see on the turbo how much the exhaust manifold is overlapped onto the turbo. Im wondering if this is doing more harm than good, if there is actually any benefit from doing this?
Is this what might've caused the gasket to blow out?
ANd lastly... which bloody manifold should i chuck back on when i get a new gasket?
