I had a similar problem after I did my engine conversion; stock radiator, stock mounts, but the top mounting tabs didn't line up any more! It turns out the radiator support panel had been bent when I was lowering the engine in (this is very easy to do, it's not that strong), so after a bit of careful adjustment with a big fuck-off hammer it was all good.
