I have a similar problem with my Supra. I've had the gearbox out more times than I care to recall (don't ask) and my solution was to tilt the engine back as much as possible, which makes the upper bolts accessible from under the car. You may need to use a fairly long socket extension and uni-joints can be useful too, but you'll probably find it's quite possible with enough patience and care. Just remember to disconnect anything from the engine that doesn't have enough stretch in it, eg exhaust, radiator hoses etc.
Good luck!
