If the runner design/placement was the same for both the high and low mount positions, then flow/performance difference would be negligible.
However: High mount will keep more heat near the bonnet (maybe bad for nice paint jobs) and make the dump pipe more difficult to make with tighter bends, but will ensure a good downhill angle for the oil drain back to the sump.
I think you need to make your decision based on the best fit to make your intake & dump pipes run with the least bends.
Are you building front or rear wheel drive?
