That tube you've shoved the bolt in, where did that used to go?
As for the other thing, I don't really see how it could be your problem. If it's part of the idle up valve for the air-con & power steering, it would only be fitted to the box so that the extra air it supplies the motor is filtered, so either connect it back up behind the airfilter or put a little filter of some sort over it (almost anything would be better than nothing).
