The RCAs which your amp (to run the sub) is running off would be connected before the headunits own internal amp so I doubt that would be damaged.
But have you tested running some smaller speakers off the headunit? If the noise occurs on those speakers too then it means the damage is in the circuits before the internal amp. By then Id be assuming youve done some rather serious damaged.
From what you did though I would have guessed that it would have damaged the amp before the headunit itself.
