The 1GGTE coil is unique as it has a split primary winding. Looking at the circuit diagram, the igniter has the ability to power either side of the primary coil independantly. I assume it does this to fire another spark shortly after the first, probably in an attempt to ignite unburnt vapour and improve emissions (a similar idea to the 3TGTE's twin plug set-up).
As part of this process the igniter send two signals back to the ecu to tell it the coil has fired correctly. Unfortunately you are going to run into problems fitting an aftermarket coil or ignition unit as the factory ecu still needs to get these signals or injection will stop.
