the witzl was referring to the E58 boxes being larger (from 4A-GZE engines)
all C5* boxes are interchangable, with 6spd having different mounts (thanks to bigger external housing). I think all driveshafts are interchangable too.
I think what you are trying to ask is:
Can i replace my AE92 C52 gbox with an AE101 C56 gbox?
In which case the answer is YES. You can keep your existing flywheel and clutch setup (cheap and common - and still very good) and just replace the boxes. AFAIK, the C52 and C56 driveshafts are also interchangeable too 
I hope this clears the confusion.
