Everyone I have ever spoken to has said to never let your ABS brakes run out of fluid... and this if from reputable workshops.

From what I understand you need to be able to activate the ABS pump.
There are several ways this may need to be done depending on your vehicle:
1) Via the check connector.
2) Simply bleed the brakes with the car running.
3) On some european OBDII cars you need a special OBD2 analyser thingy.

Word on the net is that almost all Toyota's can have the ABS system bled just with the car running.
Check the workshop manual for your car to find out the exact procedure.

Try not to let your brake fluid reservoir run empty and you shouldn't have a problem though.
