Now, to put in a little prospective. Rust is like cancer. If your lucky, you can cut it out, if your not, learn to live with it. Surface rust is tricky, because it's not bad enough to treat, but it's bad enough to need attention. First off. Is the rust pitted the metal (like tiny little crators in the metal), then there is only 1 choice, CUT IT OUT. With rust, once it's in the car, it's there for good.
The first thing you should do is sand it back and see how bad it is and over how big an area, keep going until no more rust appears, now you maybe in for a shock it could be the whole roof, so be prepared. Don't do it half arsed. Use a sander/polisher or a grinder with a sanding disc. Now don't hold it in one spot, it'll burn and 'oil can'(stretch) the metal, and then your up shit creek. The only way to get 'oil can' out is to shrink the metal. Which is more money as it's not something you can do at home, unless you good with an oxy.
Once you've done that, do yourself a favour, feather the paint edge, in other words smoothe it off, if you don't when you prime and paint it, a big, dirty ring appears.
If it is only surface rust, then rub it back with some wet & dry (used dry) and rub it until it's gone, totally gone, get some prepsol and 2 clean rags, apply the prepsol on with one rag and wipe it off with the other. Once that's done, try not to touch it. Now as cri_ag said, use an etch primer first, then let it dry off, and use your primer, give it good even coats. Don't have it primer for months before you get around to it, or it will be all for nothing, so paint it ASAP.
Some panel shops will not like to work on a job, they haven't done. If they do, you may not get any warrenty for the work, because you did the actual repair. They also will shy away from doing the paint work, on small repairs, as the finish is only as good as the prep work. Some shops won't do it period, they don't do rust. Most will have same answer, "Mate, we will do the rust and paint, but not just the painting". So it'll be down to them doing it all, or none of it.
If the rust has formed and blistered the paint, cut it out and plate it. Do it right the first time and you'll be sweet. Treating it and bogging it, is a cheap and nasty way of dealing with it.
For rust $1500 is not to bad, but it could be cheaper. My advise is to shop around, you'll find that some may not even give you a quote, because it's so hard to give a quote as there is no way of knowing exactly how bad it really is. But that is a rough guide on how to approach it. If you feel you can't do it, then don't, save the $$$ and get a shop to do it.
