The 3S is definitely the better engine, no doubt about that. It's newer, more powerful, more performance parts are available, and of course there's a turbocharged version available if that's what you prefer. Unfortunately they were all made in east-west configuration up until recently, which means you'll have some dramas getting it to work in a north-south configuration. It's definitely nowhere near as easy as the 18R-G conversion, which as you say bolts right in.
Your other option is to buy a north-south 3S-GE from an Altezza RS200, which even comes with a 6-speed gearbox. This is a late-model engine though so it'll cost ya big.
