I'm not sure if I'm interpreting your diagram correctly, but the hose on the far right with the question mark is for the brake booster, and the one you've got marked "brake" may actually be for the ISCV
VVT should be straight forward, your microtech would have an aux output for this does it? you only need to worry about the two wires going to the vvt plug.
Does your microtech have input for the ISCV, or knock sensor?, personally I wouldn't worry about these anyway, since for idle control I just use the throttle stopper, and it should be dyno tuned so it doesn't ping anyway (eliminating requirement for knock sensing)
Most of the vacuume stuff isn't essential for running the engine if you've got an aftermarket computer, so I'd just block most of the hoses off and make sure there aren't any leaks.
