A badly aligned diff is usually the result of bent/damaged suspension components, assuming it's all factory; a poorly installed diff conversion is another story though.
Severely lowered suspension without an adjustable panhard rod can put the diff off-centre a bit, but I doubt that in itself would cause too many problems.
