I always fill through the gearstick hole, and if I don't know how much to put in leave the check plug out, slowly pour it in, and wait till oil comes out the hole 
As for mixing ATF/gear oil, do you find it helps the shift? Last manual box I did (not a toyota) I used all ATF with some auto trans additive - worked WONDERS for shift quality. However, I'd be sceptical of using too much ATF in a highly stressed box - preferably stick to a basic type gear oil, preferably also avoiding synthetics and anything too thin, after seeing what they do to a lot of diffs!
