1jz problems, need help

Here is the story symptoms. Car starts, idles with a little bit of a miss, but nothing huge, rev it up, at 3000ish rpm is kicks back like a fuel cut, wont rev past. To solve this problem we ran a jumper wire in the Diagnostic box from the fuel pump to the positive power terminal. Car revved all the way up, but it ran pretty rich, Anyway finally melted my catylitic converter, so we gutted it, now it ran REALLY rich, after about a week it became hard to start, one morning it flooded, fouled out the plugs, does that now almost all the time. I can drive it around on new plugs, but once i park it, the next morning its dead, and it will hit fuel cut at 3k still with the jumper wire removed. Pulled codes, most importantly it ran the Map sensor code and the front knock sensor, My car is NOT knocking so it must be the sensor, I replaced the Map with a Boost Pressure sensor from a 94 supra turbo, havnt done the knock just yet but they Map didnt really fix anything. Also the car changes its idle state after about 2 min, like cold start shuts off or something and it sounds different. The harness for the car was made by Mike Urbano here in the states, who has done a few of these swaps, If it makes a difference, He actually makes a 7mgte harness fit the 1jz engine. Can anyone help me, any idea?

Im sure draven will tell you it sounds like its running in limp mode. Boost will also be retarded no doubt.
Are you running the auto ECU with auto gearbox?

No, its a manual with a manual ECU. The clip and the original car were both 5spd cars. What's Limp mode? Maybe something i know but you guys might call it something different, never heard that term.

'Limp home mode'
where something is wrong somewhere in the system and the ecu accounts for this by upping the fuel, dropping boost and fouling spark plugs!
have you run the ecu for any codes?

well the car is hitting the fuel cut in neutral, out of of gear, so its not a boost cut, with the jumper plugged in i can get the full 15 pounds my boost controller is set at. the only important codes were the map sensor and knock sensor, but i replaced both of those, and all the grounds and everythign are fine.
