Normal shocks are obviously made for to work with stock ride height and stock springs. The length keeps stock springs captive. Also at normal ride height the shock is in the center of its stroke (were it should be).
Short stroke shocks tend to be used on lowered vehicles with reduced suspension travel. The extended length is shorter witch can keep shorter springs captive. Because of this shorter length the center of its stroke is located lower then a normal/standard shock.
As a side note some shocks on one vehicle would be considered short stroke for others. For example I can use AE-86 shocks on the rear of my starlet. They are shorter overall witch keeps shorter springs captive. Also at 50mm lower the shock is in the middle of its travel.
