Dependant on their length, the wires can build up resistance over time which will reduce the voltage through them. Simply try a temporary wire from the alt to the battery and then see if the voltage is still low? If the battery actually goes flat, I doubt this will be the problem, rather a short somewhere drawing the power?

Thanks CLG!
Yeah one of the wires pooed itself right beneath the fuse box that attaches to the +ve terminal. A few minutes with some fuseable wire and a soldering iron and we're sorted 
so it wasn't an earth!
