Amplifier Alternator whining

Hi, i dont know what happened but all of a sudden i got a whining from the speakers plugged into my 5 channel 1200 watt amp. I went through all tutorials on the net on how to fix it and when worst came to worst i cahnged the alternator...and that cut the sound down to about half.
But now, i have like a hissing, and whenever i change track it sort of clicks, like the speaker popping...
Can anyone out there help me on this matter>
I still have a very slight whining from the alternator as well...
but gawd knows wat it is.
Its beet the hell outa me

To minimise interference run the power to the amp down one side of the car and all the speaker wires on the other side.

Take the belt off the alternator and run the engine, if you do not get any interference fit a filter cap to the alternator to fix the problem.

Ive already done the speak wired etc on one side of the car and power on the other...no help
And also, if your talking about putting a capacitor on the alternator i already dis this as well...
Its SOOO gay...
What about the popping and crackling between tracks!!

I am so incredibly suprised cool1 didn't already say this I nearly fell off my chair...
this can be caused by a bad earth as well... this is experience talking. If my experience is wrong, well, that's cool, but it never hurts to check

If the earth is a good one...IE directy to body with fat screw....Then what else?
The clicking...Could that be a bad earth in the head unit?
Any ideas?

Just coz the earth looks good, doesnt mean it is good.
Test it.
Test the one from the battery to the body work aswell.
And make sure that one is at least the same size as the power cable.
Also try different RCA leads.
I've has instances where nothing has fixed it, and then we changed the RCA leads to a more expensive brand, and bingo, no problem anymore.
I've also had instances where nothing fixed it, no matter what we tried, and then we swapped the amp, and that fixed it.
So try a mates amp, different RCAs, and tidy up ALL wiring.
Oh, and to elaborate on the above, the Power cable down one side, and the RCA's down the other. They should never come in contact, even in the last 2 feet before the amp, this can still cause interference.

you said something about a big fat screw directly on the body, well thats all well and good only if its bare metal to metal (eg paint scratched off and sanded to get best contact path beween the two.
Also have the ground cable as short as possible, eg so it JUST reaches.

in my experiance ($6k sound system) and working at a car audio shop here are some tips;(you will have already heard some)
power one side, signal other side of car(even at the head unit)
get GOOD RCA's especially if you running a real 1200wrms amp! (fat twisted pair etc)
good ground(this also mean, larger gauge cable(inside and in the engine, short ground cable etc)try to have all you amps grounded at one point aswell.
check that the RCA's are not in contact with a ground(if they are squessed between seat mounting point/bolt etc)(if you put your hazards on and the speakers/sub pops in unison with the blinkers then this is what you have to fix)
clean battery terminals
try to keep the signal wire away from the body
i got more, but forget at this early hour of the morning 
but if all else fails, plenty of companies make like 'signal line cleaners' which try to filter out this noise. alpine make a good one, but $$$

At a guess he's talking about a BOSS amp, or something HIGHLY overrated, either way, it will be 1200w peak, not rms.

what do you have the gains set at on the amp? too high gain setting can cause a hiss in your system.

The I'd go back and start checking earths (with a multimetre) and making sure that RCAs dont go near Power wire.
And make sure the supressor on your alternator is connected and working
