relating to pic 1 & 2. BenTT had already run a water line from a water pipe at the back to a water pipe at the front. He said the normal system goes through the inlet plenum to keep it warm in Japan's cold weather. I have blown air into the front water pipe on the plenum and it seems that only air comes out the rear one so I assuming that I don't even need to block these up?
pic 3: where does this water pipe normally go to? the dude who used to own my car did it dodgy and I would like to fix it.
pic 4: I was thinking that it would go to here?
pic 5: explains where exactly pic 4 is from.
pic 6: has a small air pipe off the inlet manifold. Don't know where it is supposed to connect to? If anything at all?
pic 7: explains where pic 6 is from.
pic 8: one plug that is left over on the turbo side of the engine near the water pump. Anyone know what it is supposed to connect to? I am not entirely sure that it used to plugged in before though
pic 9: nothing really just for my own gawking purposes

BTW can someone please remind me to take pics of all this stuff before I take it off next time

I think I can do most of this off the top of my head 
1+2 ... well, you could leave them unattached, but then you need to block up where the pipes connect into the rest of the cooling system. And don't assume that you only need the feature in a cold climate - intakes can freeze in aus ... at least I've had carbys ice up before It's a bit hard to describe the setup, but it feeds from the block behind the cam belt cover, into the fitting in pic 1, out the one in pic 2, and back in midway along the plenum, and I assume back into the water jacket somewhere from there. I could probably get you some pics, but my digicam is on holidays until Tuesday.
3,4+5 - yeah, you almost got it right. Just connect the two via your heater core and a control valve and you're in business. Assuming you want to keep warm and demist your windscreen come winter 
6+7 - IIRC it goes to the charcoal cannister.
8 - looks like the control connector for the hydraulic pump for the radiator cooling fan.

Yep,
that's about it. A few other notes:
1+2 the water comes out of the block into 1, through the plunum and out again into the ISCV, then out of the ISCV & back into the water return line (that runs around the back of the engine, past the turbos & into the water pump).
8 - spot on

1+2: i just have to find where they used to go into the water jacket and block that.
3,4+5: I will just connect them as I have no heater or anything like that. The warm air from the turbos is my constant heater Don't ask!
6+7: OK!
8: don't need it as I have thermo fan.
what does ISCV stand for? I hear it all the time and don't know what it is.

OK, 1+2 ... I reckon it would be easier to connect them up than block them off, seeing you seem to have the piping there (and these things were designed in for a reason), but, hey, it's your engine 
To help you:
The run comes out from the very front of the head, immediately behind the power steering pump and forward of the inlet to No1 cylinder. From there to Pic 1, through the intake part, out through pic 2, through a little stainless (chrome?) pipe, back to rubber, along under the middle of the plenum (thanks, 82MKII) and into the ISCV (Idle Speed Control Valve). From there, a larger rubber pipe feeds into the big stainless line that runs around the back of the engine (as 82MKII said). That line originates on the block near the fuel filter, collects hot coolant from various places (like the fitting in pic 3) and delivers it back to the water pump.
This pic might help a bit:

The ISCV has a label which says (among other things) "ISCV" to help you identify it. It just bleeds the correct amount of air directly into the plenum to maintain the correct idle speed, depending on things like air/engine temperature, A/C status, etc.
3,4+5 ... your choice Just don't tell the engineer (if you plan on getting it engineered, it is a requirement to have a demister)

in the water part that passes through the plenum, considering you pushing warm water through there hence heating things up.. ive heard of people going straight from the outlet on the engine (not connecting to plenum) and going srtaight to the engine again.
then running a pump with cold water through the plenum..
you probably wouldnt wanna do that though

And it is already engineered and they said just some sort of air has to blow on windscreen. I don't intend on driving in the rain anyway, but thanks

ISCV = Idle Speed Control Valve
As BabyZ said it controls the idle speed by bleeding air into the plenum. Immediately after you switch the engine off you should hear a 'ticking' sound from the ISCV. This is the ECU opening it up fully - ready for the next cold start.
