I don't know how much a factory ECU would be worth for these things, I've seen them go for as litlle as $100.

I havn't come accross any specific info for the Mines 1GGTE ECU, but from what I have seen on the net Mines ECU's have a more aggressive tune, i.e the fuel maps are a little leaner but still with in safe limits, it also allows you to run some extra boost.

Basically the ECU is a direct replacement for the factory unit. Some members of the forums are quite happily running a single turbo setup on the stock ECU, so I don't see why the Mines couldn't manage it either.

AIR FLOW METER:
Yes, you still have to run the AFM, this is one of the main reasons why I'm moving on from the Mines as I am going to have a standalone system fitted.

Just as a quick comparison, my setup at the moment with the Mines has made 164rwkw and on factory setup made 140rwkw so there is some gains to be had.
