Electrical meltdown

Finally got to try to start the Crown the other day, charged battery and reconnected and within seconds major amounts of smoke start pouring out of the engine bay. End result, wire from charging post of alternator to starter motor (because the batt's in the boot) and the wore from same to inside the car (ign switch I think) is melted to nothing. Realised I disconnected the neg and left the + connected while charging (charger polarity was correct) Had the alternator checked and is fine and dandy.
Questions, what caused this? Is it likely to reoccur after replacing the wires and reconecting the batt? Car was runnning for approx 6mths before being left for 3 mths. The battery seems to be fine (fully charged) but hasn't been professionaly tested.
Car is MS55 Crown Deluxe with 5mge (the low blue one).
