AE101 4A-GZE ignition timing issues. Timing doesnt change going from DIAG mode to normal operation!

as per usual this is probably some really simple stupid oversight of mine or i'm just horribly worried for no reason....
With the 4A-GZE --> turbo AE101 conversion im doing, i now have everything running and working OK... but having problems with the ignition timing.
Here's the point form of whats happened:
# Currently set up as smallport gze with 100kW intake, exhaust, alternator, PS pump and aircon (ps/aircon belt removed for now). Of course complete Ae101 gze electrics are in place
# Got engine started, ran ok so i took it to exhaust shop to get exhaust welded on.
# Get home tonight
# Put ECU into DIAG mode by shorting Te1 and E1, then starting motor
# Took note of fault codes 51, 21, 24
# With engine still running and at operating temp, set ignition to 10deg BTDC
# Turn off engine.
# Remove wire shorting Te1 and E1
# Start engine
# Check ignition timing - is STILL 10deg BTDC!!!!. so turn off engine
# Put ECU back into DIAGNOSTIC mode
# start up and again set ignition timing to 10deg BTDC
# remove the short whilst engine running, and checked timing
# STILL 10deg BTDC!!!!! :angry: :angry:
Now this is a serious problem to me!!!!!
On the smallport 4A-GE in my AE71, following the above when i removed the short, the ignition timing automatically JUMPED up to about 20-30deg BTDC. This is normally how you check that the ignition timing control in the ECU is working, AFAIK.
can anyone shed any light or experiences my way??
FYI = codes are for O2 sensor (not connected yet), THA (air intake temp - also not installed yet) and A/C switch (also not connected). Otherwise i havent yet seen any other codes. I only got these codes whilst the car was running. I will attempt the non-starting DIAG mode in the morning or something.
